Captain Vaga was a storyline that served as a predecessor to Stellar Detectives, introducing the nefarious organization PULSAR from the perspective of two vagabonds named Duster and Lapis, who join under the assumption that the organization (whose name is kept a secret from the duo) is protecting planets from giant bug monsters. You play as Duster, rising up through the ranks and eventually becoming a commander, while learning the horrid truth that the bugs were engineered by PULSAR for an army, with the soldiers being used as target practice for the bugs. Duster stages a mutiny once he discovers this, but Miro, the daughter of a high-ranking officer, unleashes an army of bugs onto the soldiers. Lapis sacrifices himself to allow the other soldiers and a reluctant Duster to escape, and Duster commandeers their escape vessel, taking the new name "Captain Vaga".

While playing as Duster, there were 3 types of missions, which would become more difficult as your rank increased:

• Defense: Protecting a Research Device from bugs
• Attack: Raid a planet and destroy the bug eggs
• Boss: Eliminate the Boss Bug before it reaches the other side of the map

It was in ChinaMS, TaiwanMS, MapleSEA, GlobalMS, and JapanMS, but it has been removed from the game. The design of one of the monsters, Flying Bug, was reused for Krakia Jungle Bug in the Glory Update's Masteria revamp in December 2019.
